File folders and a filing cabinet, if you want to keep them portable get those stackable crates for hanging folders or those things that shut for hanging folders. Wal-Mart is the home of all things gel storage.

Besides the standard white grease pencil ($2) and box of file folders ($5) for all your cut gel in a file cabinet. Rosco makes the "Color Media Storage Drawer" which is a small cabinet with I think 6 drawers that hold entire sheets of Gel flat. It'll cost you about $60 to keep all your large uncut gel in perfect shape.
