Anyone have an idea how this is done? It seems that the cues are labeled for which song/scene they are in. This is different than the actual labeling of a cue, which I know how to do.
It's a relatively new feature (2.5.1, I believe.) Check etcconnect.com; it's probably under the release notes for 2.5 rather than the manual proper.
But essentially, you would type: Cue # -- Softkey 1 (Attributes) -- Scene (Softkey 1?) -- and then type in the label you want. The label will stick with the cue if it's copied or moved.
"Scene End" (a different softkey under the Attributes - which Scarrgo mentioned) will append the label after the cue. It also sticks with it if it's copied or moved.
Two related features: direct selects now can have a bank of scenes that you can use to jump around, and you can now "update thru scene end [cue only]" as well.

Not quite. It behaves like updating a range of cues. The change will appear throughout the range of cues, and then will follow normal rules regarding tracking at scene end. I'm still waiting for someone to find a good use of "Update Thru Scene end Track" (I think it's probably the same people who "delete cue X track") but it does keep the logic consistent.
