I'm not exactly sure what you are asking in the first part of your question, but it does not matter what physical order your fixtures are in, as long as the addresses match up to the console.
 
It doesn't matter where you put the controller as long as it is connected in a loop.

"Loop" isn't accurate. "Loop" would imply connecting the last fixture BACK to the controller. That doesn't happen in ANY dmx system. The last fixture in the chain should ideally have a terminator on the output jack, but a system usually will run sufficiently without it.

The controller only goes at the beginning of the chain, like the trunk of a tree. The cable runs would split off like branches, with an opto-splitter, not with a Y-cable, only with a splitter designed to distribute DMX, although splitters aren't necessary in some cases, either.
